Make a mark on the port (left) side of your boat. Make corresponding mark on the starboard (right) side of the boat using a landmark to judge the distance (such as the edge of your windshield or cleats).
Measure the distance between these two points. This your "width" or "beam at the mounting point".

This is chosen on the following page after you've entered your width. Height is a personal preference and is measured from where the bimini top is mounted (not the floor of the boat). Length is the overall length from one end of the bimini top to the other.
Something to remember is that the lower the bimini top is, the more shade you will get. However, if it is too low you may have problems standing up or moving around in your boat. If it's too high, you will lose the shading effect so take care in figuring what best suits you.
